Thin Material Warping: It will. To cut down on the warping, you will need to increase your cut rate / feed rate. That will minimize the amount of time that the torch is focused in one area.
Skips and Sticks: I have had this with Steppers before. The wire breaks, then they get only a few of the signals. Since some are lost, the motor doesn't move in that Axis, but the other is. The effect looks like you design is smashed, if that makes sense.
Y Axis: On my table, I don't have a plastic gear drive for the Y-Axis. There is a stepper with a gear on it, then a rubber geared belt, then another gear that is on a drive shaft. That drive shaft has gears on each of the ends that drive on pieces of rack.
